Deprecate do_sub_pragmas

We want do delete the function do_sub_pragmas and stop using it. This is a BIG task and is not something we will be able to do soon. We are going to replace it by a function or functions that return a list of Subs with a given flag. The user can take these lists and choose to execute them or not, whenever they want.
